Požadavky: ESR PhD Efficient quantum-mechanics based simulation of metabolite excitation for fingerprinting and iterative parameter estimation. This PhD project will focus on the development of theoretical concepts and MR-specific software tools needed for enhancing MR spectroscopy- and spectroscopic-imaging methods for new preclinical and clinical applications. Among the goals are multi-parametric spectroscopic measurement, efficient utilization of prior knowledge with undersampled data, experiment optimization for specific tasks, and testing the practical potential of such approaches. This ESR’s primary task will be to accelerate the quantum-mechanics based simulation of coupled nuclear spin systems implemented in NMRScopeB (Python, C++, Java), built in the jMRUI software (www.jmrui.eu), for interactive use as well as for encapsulation in iterative optimization of pulse-sequence or signal-model parameters and in the preparation of dictionaries for spectroscopic fingerprinting. The validation will include the development of application prototypes of (i) optimization of excitation for achieving specific sensitivity, (ii) estimation of spin system model parameters based on direct signal prediction, and (iii) metabolite quantification based on dictionaries (fingerprinting). The work will include collaborative implementation at a local ultra-high field animal MR scanner (Bruker 9.4T) and a human MR scanner (Siemens 3T). Based on the ESR’s background, enrolment in doctoral degree study at either Masaryk University (www.muni.cz, biophysics or informatics) or Brno University of Technology (www.vutbr.cz, biomedical engineering) is supposed. This project is hosted by the MR group of the Institute of Scientific Instruments of the Czech Academy of Sciences in Brno, Czech Republic (www.isibrno.cz), which is part of the Czech-BioImaging and Euro-BioImaging large research infrastructures. In this way the ESR will be immersed locally into biomedical research with animal models. Initiation into medical needs and MR technology will be provided during the planned secondments. This position is one of the 15 ESR positions of the INSPiRE-MED European Training Network, which focuses on the development of Magnetic Resonance Spectroscopy (MRS) and MR Spectroscopic Imaging (MRSI) combined with Positron Emission Tomography (PET), enhanced by machine learning techniques. The selected candidate will be able to take advantage of the unique set-up of the INSPiRE-MED network, encompassing 12 academic and 9 industrial partners providing the young researchers with transferable and generic skills as well as a comprehensive, wide-ranging education on the basic principles of medical imaging and image analysis. This multi-disciplinary environment encompasses physics, mathematical and computer sciences, with applications in medicine and biological sciences. Start date: between May and October 2019 Duration: 36 Months Offer Requirements REQUIRED EDUCATION LEVEL Physics: Master Degree or equivalent Computer science: Master Degree or equivalent Engineering: Master Degree or equivalent REQUIRED LANGUAGES ENGLISH: Good Skills/Qualifications You should have a master's degree in physics, computer science, or electrical engineering, or a similar degree with an equivalent academic level. Strong background in linear algebra, familiarity with Python and CUDA programming, and basic grasp of quantum mechanics will be highly advantageous. Experience with Java, C++ or Matlab is welcome. Your application should be motivated by genuine interest in biomedical imaging and research. You should have strong social abilities allowing you to actively participate in the European network, in fruitful exchanges with other students and researchers, and facilitating your integration in the hosting research group. You should be ready and able to travel in Europe for the network meetings as well as for sharing the experience of your secondment team. Good knowledge of English is obligatory and sufficient, but the ability and will to learn at least basic Czech will simplify your everyday life. Specific Requirements Early-Stage Researchers shall, at the time of recruitment by the host organisation, be in the first four years (full-time equivalent research experience) of their research careers and have not been awarded a doctoral degree. At the time of recruitment by the host organisation, researchers must not have resided or carried out their main activity (work, studies, etc.) in the country of their host organisation for more than 12 months in the 3 years immediately prior to the reference date.
